I've always packed them together, including the poles and pegs- I pull the fly off from side to side, flipping it upside down, lay the tent on top, and roughly fold it up by tossing the parts that stick out towards the centre, put it in the sack, squish it down, and push the poles and pegs down the side.
the body stays fairly dry this way and the fly doubles as a waterproof layer in case of immersion.
