I have a Leer cap on my 2002 4WD Tacoma, seals on both sides are flat and on one side about two feet of it (from the cab back) has pulled out. Still there is no leak there but at the tail end there is some leakage due to the door not closing completely, one side window that doesn't close 100% plus a slightly deformed tail gate. My driveway has a modest tilt so normally any moisture that gets in drains out but I have to be a little more careful when I'm camped out in the cap. Between my (ultra thick) sleeping pad and the 3/4" plywood floor it's not much of a problem.
That plywood floor was recycled from a 1968 Ford Econoline, modified for a 1978 Toyo, modified again for a 1988 Toyo and finally into the '02 Taco!
